The story of Mega Man 8-bit Deathmatch starts one year after the events of Mega Man 6. In the wake of his triumph, Mr. X hosts the second annual Robot Master tournament, with permission from Dr. Light to allow every robot to be reprogrammed so that they can use Mega Man's Variable Weapon System and Mega Buster to ensure that all robots are fair competitors in the tournament.

When Wily arrives at the event, he decides to prove his genius by entering all of his robots in the competition, but when he sees that Mega Man and Dr. Light have a common enemy, he sends his Genesis Unit to compete against him.

While fighting the Genesis Unit, Proto Man is infected by a virus which infects Mega Man as well. When Mega Man and Maestro return to Dr. Light's lab, they encounter a robot named the Mega Mech Shark which is spreading a virus before it flies off.

The battle between Maestro and Wily is then interrupted when Mr. X reveals that his building is in danger of being destroyed by Wily, but with the help of Bass and Treble, the weakened Mega Man is able to defeat the Genesis Unit and save Mr. X's building.
